Reset Sky+box and now remote won't work?

I followed Val's suggestion re doing a total reboot of my Sky+ box as it was stuck on standby. The instructions worked fine however, my Sky+remote will now not operate the box or the TV and I can't seem to get a red flashing light on it. Have changed batteries in case that was the issue but nada. Any suggestions?
