Best course of action to re-commission boiler (DIY or not)?

you would be better getting an offtec engineer to commision it properly. the 0.85 us gallon nozzel you are using may be delivering to much oil costing you more money and also there is a danger that it will burn out the chamber. then you will need a new boiler. pay the offtec engineer, have peice of mind and will be cheeper in the long run.

For those interested if at any time in the future someone has a similar dilemma; the smoking and the stink was attributed to the fact the pump pressure was set too high for the nozzle (I had an 0.85 nozzle so should have used around 9bar/9.5bar, not 12 - the manual told me it was 12 but that was for a 0.60 nozzle at a flow rate of around 2kg/h). I lowered the pressure to 9bar. Then I jacked the air damper right up and now it doesn't smoke or smell at all.

I still need to test it, but, at least like this I don't need to do it in a hurry.

The boiler's already smoking like a bonfire and stinks to high hell, adjusting it isn't going to make things any worse than it already is.

If you are going to adjust just the air damper to set your co2 levels then i suggest you prepare yourself for a load of mess in about 2 months time. Good luck.
