How Do I Rid Hot Water Brown Colour ?

I have a Myson Midas BF Combi Boiler. Early model ? This model has two pumps with electromechanical timer. One for central heating and one for hot water. An inline lime scale filter is fitted. Recently brown rusty colour water has been running off and water upstairs is only luke warm. I suspect a failure of pump. Any help appreciated.
